Disadvantage works like 5e, kind of... is there also advantage?

You are correct. You already get a lot of cool stuff in this game - couldn't give you advantage, too! Those poor villains would never stand a chance.

When does a turn 'end' - at the end of the time, or the end of an encounter? When do abilities refresh/effects end?

The turn ends at the end of six rounds - but a turn is assumed to end when an encounter is finished. In comics, the moment the villain disappears, unconscious characters return to consciousness and effects immediately wear off. Abilities (like resolve) refresh at the beginning of the next turn, which is at the end of 6 rounds, or when the next encounter begins. It is assumed that you'll need a few seconds to 'catch your breath' after fighting, meaning those extra 20 or 30 seconds are probably going to be used up anyway. Sometimes, you may need to measure time more specifically; if a bomb is ticking down and the heroes have exactly three turns to find it and disarm it, then the turns are not ending at the ends of encounters; keep tracking time carefully (because you are effectively staging this as one long, three-turn encounter anyway). In this case, turns are exactly 6 rounds each.

Do plateau rules apply to Ki?

No. Ki does not cause you to plateau an attribute.
